somehow I liked the strip better when it didn't had all this anti-church stuff so strong in it.... when it was simply designed to be funny....

I do not think Tat has issues with religion, at least no more or larger issues than most reasonable people should have.
The last few strips lambasted religious leaders who demand payment from their flocks in exchange for a bill of salvation. I think we would have a near-consensus that such practices are bad.
This strip mocks people who deliberately choose ignorance. For Seymour this is because his zeal blinds and deafens him, but it applies to non-religious people as well.
In both cases, it is clear Tat has problems with specific kinds of people who are often linked with religion, not with religion itself. I think his very respectful and often insightful treatment of the God character makes this quite clear. _________________ "To love deeply in one direction makes us more loving in all others."

Seymore is meant to ridicule the hypocricy, corruption and general faults of what we see in religion. The comic is not saying that religion is corrupted, it is saying that people (and the devil for that matter) are corrupt and take advantage of religion for their own benefit and glory, or are just too obsessed and criticaly zealous to see what's really supposed to be done (Seymore)
