No it doesn't. In the bible, the meaning was used as a simile for "truly" or "verily", but in the original hebrew, as well as being related to the word Emunah (meaning faith, or belief), it is an acronym of Ayl Melech Neeman (God is a true and faithful king).

the language guys on my local radio station agree that whenever an etymology of a word (particularly one that has been in use for hundreds of years) includes an acronym, that etymology is wrong.

which is born out by the fact that neither dictionary.com nor britannica.com include this.

top def from dictionary.com:
a·men Audio Help /ˈeɪˈmɛn, ˈɑˈmɛn/ Pronunciation Key - Show Spelled Pronunciation[ey-men, ah-men] Pronunciation Key - Show IPA Pronunciation
–interjection
1. it is so; so be it (used after a prayer, creed, or other formal statement to express solemn ratification or agreement).
–adverb
2. verily; truly.
–noun
3. an utterance of the interjection “amen.”
4. a musical setting for such an utterance.
5. an expression of concurrence or assent: The committee gave its amen to the proposal.
[Origin: bef. 1000; ME, OE < LL < Gk < Heb āmén certainty, certainly]

and from britannica.com:
expression of agreement, confirmation, or desire used in worship by Jews, Christians, and Muslims. The basic meaning of the Semitic root from which it is derived is “firm,” “fixed,” or “sure,” and the related Hebrew verb also means “to be reliable” and “to be trusted.” The Greek Old Testament usually translates amen as “so be it”; in the English Bible it has frequently been rendered as “verily,” or “truly.”

so no reference to god whatsoever.

unless, of course, li'l e is actually thanking the egyptian god amen-ra (or amon), in which case, as you were.
